It said in a statement: "Skittles are candy. Refugees are people. We don't feel it's an appropriate analogy."
Donald Trump's son has provoked a storm of protest by comparing Syrian refugees to poisonous Skittles sweets.
Donald Trump Jr tweeted an image of the sweets, along with the caption: "If I had a bowl of skittles and I told you just three would kill you. Would you take a handful? That's our Syrian refugee problem."
He added: "This image says it all. Let's end the politically correct agenda that doesn't put America first. #trump2016."
The tweet prompted accusations he was belittling the refugee crisis, being discussed this week at a United Nations summit in New York.
Nick Merrill, a spokesperson for Democratic presidential candidate Hillary Clinton, denounced his remarks as "disgusting".
One Twitter user, Malcolm Nance, likened them to the treatment of Jews in World War II.
He wrote: "In 1939 900 Jews on ship from Nazi Germany to USA were sent back. 25% died in Holocaust. Not skittles."
Another user, Drew Harwell, tweeted a picture of a dazed-looking child refugee with the words: "This boy is not a skittle."
